It should pick it up in game. Try mapping just a button first and see if it picks that up.
Have you had a look at the cfml files in:
C:\Program Files\CRS\Battleground Europe\Data\cfml

Ramp your AA up, it'll probably have less of an effect in combat then v-sync would so you should still...
